Shamelessly stealing Haxxorzd00d's list as it seemed the most extensive. (Though I did take out music and simulation as I have none.)
Action: Gunstar Heroes
Adventure: Soul Blazer or Legend of Zelda: A Link to the past (And to Haxxor, I've beaten Alundra, twice. ;D)
Puzzle: Tetris Attack
Arcade: Splatterhouse (The original, not the newer one)
FPS: Deus Ex
TPS: Resident Evil 4
JRPG: Mother 3 or LiveALive (Japanese Squaresoft SNES game, there's a fan translation patch for it.)
WRPG: Planescape Torment
Platform: Kirby Superstar (Ultra is great too!) or Cave Story
Racer: Diddy Kong Racing (Not a big fan of the genre)
RTS: Warcraft 3/Frozen Throne
TBS: Heroes of Might and Magic 3 + expansions
Fighter: Guilty Gear XX Reload
WTF: I wanna be the guy (Yes, I actually like the game, yes I've beaten it, no not on the easiest difficulty)
Sandbox: The elder scrolls: Morrowind (I do slightly prefer it to Oblivion for some reason)
And adding a few of my own:
Horror: Deadly Premonition, The Czho Mythos series
Beat-em-up: God Hand
Point and click adventure: Shadowgate
Card game: Digimon Digital Card Battle
Collect-a-thon: Banjo Kazooie
An honorable mention goes out to most of the entire Castlevania series for just being plain fun, bar a few titles, but not winning any 'favorites'.

Re: Favorite Game?
The combat system for Morrowind consistently turns me off it - it goes down with the first two Fallout games as a game I really want to get into, and recognise merits in, but hate the combat to such a degree that I simply can't play it.
